Comstock had made a deal with the Lutece twins, Rosalind and Robert, to bring him a child from another reality, leading to the creation of Elizabeth.
The Lutece twins, who existed across multiple realities, helped Booker and Elizabeth navigate the complex web of dimensions. They provided guidance and assistance throughout their journey, revealing the true nature of Columbia and its connection to other worlds.
As Booker and Elizabeth made their way to the heart of the city, they discovered that Comstock's reign was built upon a dark secret. In one reality, Comstock had staged a baptism and used it as an opportunity to wipe away his past sins. This event created two different paths for Booker: one where he accepted the baptism and became Comstock, and another where he rejected it and remained Booker.
To prevent the creation of Columbia and the atrocities committed by Comstock, Booker had to confront his own past and confront Comstock in the baptismal chamber. In a climactic moment, Booker realized that the only way to stop the cycle was to sacrifice himself. In doing so, he erased both Comstock and Columbia from existence.
As Booker died, the various realities converged, and Elizabeth, now freed from her captivity, gained omnipotent powers. She guided the multiple Bookers throughout time and space, ensuring that the events that led to Columbia's creation were erased from existence.
In the end, Elizabeth took Booker to an alternate reality where he had successfully rescued Elizabeth and brought her back to New York. As they reached a peaceful rowboat in the ocean, Booker made one final realization: he was, in fact, the father of Elizabeth. However, this realization came at the cost of their existence, as they faded away from reality.
